PRE-EVENT WORKSHOP- FAIR APP HACKATHON (free)
The aim of this Hackathon is to raise awareness of the importance of and to demonstrate the advantages of making biomedical applications FAIR (Findable, Accessible, Interoperable and Reusable).Creating fully portable FAIR applications will create a positive step change in a number of areas, mainly:
  • End-to-End Data Provenance
Definitively link all data derivatives to their data origin by introducing a unique and permanent descriptor of the process that generated the derivative data
  • Robust reproducibility of scientific findings
Uniquely identifiable and verifiable trusted application assemblies included in comprehensive metadata about the application run make each and every application run fully reproducible
  • Lower Cost per Insight
Drastically reduced development and maintenance costs coupled with much faster software deployment lead times through increased potential for automation, significantly reduce IT overheads and complexity

FAIR Apps Frame of Reference

PRE-EVENT WORKSHOP- FAIR APP HACKATHON (free)
The hackathon will have several teams compete in building FAIR Apps. The intent is to share ideas and to look for creative solutions as examples of the art-of-the-possible and their validation of objective outlined above.Criteria for a FAIR App
  1. Easy to build and use app
  2. Reusable on multiple data sets (different locations; different APIs) using FAIR data projection
  3. Portable app that can be run on different infrastructures without modification
  4. Generates rich metadata including full provenance
  5. Bonus points for interesting analysis topic

Competition and evaluation

PRE-EVENT WORKSHOP- FAIR APP HACKATHON (free)
Each team will present their app and results to a panel of judges. The judging panel will include::
  • John Wise – Pistoia Alliance
  • Alexandra Grebe de Barron – Bayer
  • Juan Caballero - Databiology
Each of our judges will assign a rating of 1-5 stars based on the following criteria:
  1. Fit: does your app fit the FAIR principles criteria?
  2. Portability: Is this a run anywhere app, can it be reused without refactoring?
  3. Metadata: Does the App generate reach metadata enabling provenance and reproducibility of results?
  4. Usefulness: Was the analysis that you ran using your FAIR app useful to the research community?
A prize will be awarded to the team assessed that have best embraced the concepts, principles and challenge and to have delivered and demonstrated a working solution that has both innovation and creativity.Should you have any enquiries please message:hackathon@databiology.com

Around 85% of potential drugs entering Phase I clinical trials are destined to fail[1]. With MH Predict, Molecular Health has recently launched an AI tool that can predict the probability of success of clinical trials. In this talk, Prof. Armin Schneider will introduce Molecular Health’s proprietary prediction software and will discuss its application in a range of different scenarios. MH Predict can be used in the design of clinical trials to optimize key parameters as well as to predict trial success. In addition to analyzing a company’s own trials, the evaluation of clinical trials of competitors is another use case. Portfolio management and asset search and evaluation can also profit from Molecular Health’s software. Unconventional Machine Learning of Genome-wide Human Cancer Data

  • We evaluated several unconventional machine learning (ML) strategies on actual human tumor data and showed for the first time the efficacy of multiple annealing-based ML algorithms for classification of high-dimensional, multi-omics human cancer data from the Cancer Genome Atlas.
  • To assess algorithm performance, we compared these classifiers to a variety of standard ML methods and results indicate the feasibility of using annealing-based ML to provide comparable classification of human cancer types and associated molecular subtypes and superior performance with smaller training datasets.
  • Our results provide compelling empirical evidence for the potential future application of unconventional computing architectures in the biomedical sciences.

We focused primarily on scalability and flexibility as we recognize the highly dynamic nature of the field and the need to deliver results to stakeholders within critically short timelines.The task of supporting a very wide range of applications across all areas is made a lot more difficult by the disparate sources of data- internal, sequencing vendors and alliances and geographic locations with a separate set of restrictions on data transfers. In this talk, we are going to discuss the current capabilities and components, from data transfer and processing to QC, reproducibility and warehousing solutions.

Biomedical semantic indexing with MeSH

In this session, we’ll present a novel neural network architecture that consists of a network-of-networks endowed with an attention mechanism for the purpose of biomedical semantic indexing based on MeSH. This network learns both the appropriate labels for each document and the relationship between the labels for a given text. We’ll share results up to depth three of the MeSH hierarchy. Tagging at the third level of the hierarchy allows for more specific metadata, yet due to the hierarchical nature these tags can still be included in broader category searches.The session will alsocover text pre-processing, hierarchy representation, feature descriptors, and model evaluation. For the latter, in addition to micro- and macro F1, we consider metrics that distinguish between accuracy and precision; a distinction that is of practical importance when evaluating results for hierarchical classification.State-of-the-art classification performance gives greater confidence in automatic tagging
